Don't know about actual 'restaurants', but the wine bar Terroir has some great stuff.

Bacar is one of the top wine bar in SF. Looong list by the glass. Terrific by-the-bottle list.

For restaurants:
Gary Danko - contemporary American-French
Michael Mina - good American
Fleur de Lys - French
The Fifth Floor - American-French

These restaurants have robust wine lists to go with the good food.

I'm no expert on Bay Area, but RN74 is top of my list to try, I slightly know the chef (Jason Berthold, who worked at Per Se and French Laundry). It is part of the Mina group. Incredible list, at least for Burgundy
